In this paper, we propose a network design for session-type Network-based Intrusion Detection System (NIDS).
We focus on the network itself, network availability and stream data handling to achieve the practical session type NIDS. NIDS insertion cost depends on the network design, and it tends to increase. When the inserted NIDS fails, communications may be blocked depending on the insertion style. We use the Address Resolution Protocol (ARP) to reduce the cost of inserting NIDS into the network. And, our design prepares an independent controller from NIDS to improve the network vailability. After inserting the NIDS into the network, NIDS starts monitoring of the packets. And a large amount of memory is required to build a session from the packets. The proposed NIDS only focuses on the headers of some protocols to reduce memory usage. -

In this research, we develop and evaluate a tool that supports tuning work of WAF (Web Application Firewall). The tuning of WAF is very hard because a lot of new vulnerabilities are found in every day, and deep understanding of computer and network securities are required. At the tuning work, attack detection rules are set to reduce misdetections. Misdetection has two attributes, false positive and false negative. In this research, we aim to reduce false positives because WAF operators has to deal with every positive detection for secure operation of their web services. Our tool makes a classifier train by machine learning algorithm with a dataset including true positives and false positives, and the classifier obtains rules how to classify a
communication is an attack or not. When a false positive detection will occur, then our tool gives the WAF operators an advice to correct the attack detection rules. -

In this paper, we show whether Reinforcement Learning(RL) is effective or not for incomplete information game. We apply RL approach to a multiplayer incomplete information game ”Inferno”. RL is one of the machine learning algorithm to learn policies to choose an action of agent at the specific situation in virtual simulation environment. RL agents learn what action choices to make to win the game. RL plays the game against two different bots. We evaluate the proposed method by the score.

In this paper, we aim to propose and evaluate music arrangement with computer support. We use cadences and
melodic regularity in music arrangement. Cadences are musical heuristics and rules of transition easiness from a chord to the other chord. Since a lot of music has a regularity that includes the repetition of the same melody within a song, we use regularity to add a chord progression. To evaluate our proposed method, we get our information from questionnaires. In this questionnaire,
naturalness of the music created by our method compared with the music created by cadence only. -

In this paper, we aim to propose and evaluate a delivery route optimization method including random redelivery
requests. An arrangement of Genetic Algorithm and enumeration method is used to determine the delivery route. Genetic algorithm and enumeration method are one of the popular solution methods to solve Traveling Salesman Problem. During the experiments, a map application will be used to obtain real distances. In the environment for experiments, absent destinations are
randomly arranged and redelivery requests also randomly occur. Experiments showed that our method could present the delivery route even if 30% of destinations were absent and 60% of those sent redelivery requests when we set the number of destinations to 20. -

Spam or unsolicited emails that are used by spammers can cause huge loss to both the email users and the email server. Therefore, in order to detect spam emails not to enter into our mailbox, a developed email spam classification system is required. This paper proposes two popular machine learning methods, Naïve Bayes Classifier and Support Vector Machine, to classify the emails into spam or ham based on the body or content of the emails. In Naïve Bayes Classifier, independent words are considered as features. Support Vector Machine can be used to represent an email in vector space in which each feature means one dimension. Finally, two methods are compared in terms of precision, recall, F-measure performance metrics with the aim of finding the best method.

Policy Optimization (PPO) and auxiliary tasks. PPO is a method to stabilize learning. Auxiliary tasks are used in UNsupervised
REinforcement and Auxiliary Learning (UNREAL) which is a kind of policy gradient method based on Asynchronous Advantage
Actor-Critic (A3C) for high-speed learning convergence. We aim to improve learning efficiency by combining these two methods. We compare our method with previous methods using two benchmark tasks ‘Hopper’ and HumanoidStandup’ in ‘Gym’ provided by OpenAI. Experimental results showed that the proposed method achieved better performance than that by PPO. -

Modern home security systems endorse monitoring and control functions in a remote fashion via devices such as laptops, PDAs, or cell phones1). This work represents a design and implementation of Wi-Fi enabled home surveillance robotic car which detects smoke, flame and intrusions discarding false positives. The robot's movement is controlled manually by the user through the developed GUI over the global internet. The communication between the robot and the user is established via the standard TCP/IP protocol and in case of emergency, the notification will be sent to the user via email. In any case, all sensory data (updated every 500 milliseconds) will be uploaded to the web site and available to the user all the time. Live feed from the camera will be viewable from any web browser.

Evolutionary algorithms (EAs) are randomized optimization search techniques, and the theoretical study of the first hitting time is very important in the practical applications of EA. We investigate the first hitting time of Leading Ones (LO) problem theoretically on Random Local Search (RLS) algorithm and (1 + 1)EA by absorbing Markov chain. This paper reports the calculation method of the first hitting time on LO problem with (1 + 1)EA and RLS. We found that the results only depend on the length of string, and the hitting times can be given approximately by the quadratic function. In the numerical experiments, we showed the agreement between the results of the practical calculation and the theoretical results. Our results give the good example to predict the running time of the practical EA calculations by Markov chain method.

© 2016 IEEE. Lung cancer is the most cause of death from all cancers being less survival rate according to various online cancer societies. The former medical studies showed that the early diagnosis of lung cancer with screening program is the way to decline mortality rate. Radiological examination takes a tremendous time and need many medical experts having a large number of images per patient. Consequently, the accuracy of examination results mainly depends on the skills of physicians. Computer-aided Detection (CAD) in radiology can provide a functional and advantageous way to physicians aiming at improving accuracy and assisting in early detection of cancer, saving the time of radiologists in exam evaluation of cancers. Our proposed CAD system has fulfilled these all tasks combining image processing and Artificial Neuro-Fuzzy Inference System (ANFIS); with 98% sensitivity of finding true lung nodules, 94.4% sensitivity and 85% accuracy of removing false detectives, and 87% sensitivity and 78% accuracy for cancerous nodules detection.

© 2016 IEEE. Business goals monitoring and control measures are important process to achieve the target of business systematically in specified business area or project. Monitoring and control provide business goals with a measurable index to align directly in a specific area or project. In this paper, we generate all of the business process improvement goals by Capability Maturity Model Integration (CMMI) model. This procedure that is used to establish the business goals of an effective business area or related project work scope applied by Goal Question Metric (GQM) approach. This approach will be defined all of the business process goals and measurable index to perform business operation functionality. The metric program framework that is used in this paper to generate the metric plan is described, followed by a complete metric plan, which includes GQM Analysis to monitor and control measurements of defined goals systematically.

Haemophilia A is a genetic disease resulting from deficiency of factor VIII. The database of mutations causing haemophilia A has been developed by the world wide collaboration. In this study, we examined the relation between activity of factor VIII and the missense mutation by using Support Vector Machine (SVM). As parameters, we used four physical-chemical parameters of amino acids and a structural feature. As a result, we predicted the severity of haemophilia A by using SVM in A domains of factor VIII. The structural parameters influence the prediction in A domains. © Springer-Verlag 2013.

Small nucleolar RNAs (snoRNAs) are known that they will participate with RNA modification. However, detail functions of snoRNAs have not been clear still yet. In order to make clear functions of snoRNA, finding more snoRNAs and studying their works in cells are required. In this paper, we propose a method to detect snoRNA genes using extended-weight-updating self-organizing map (eSOM). An input vector to eSOM consists of a feature vector and a target vector. Different from a conventional SOM, a winner node for an input vector is decided by the feature vector only, and all the weights around the winner node are updated to be close to the input vector. We employ bases appearance probabilities and complementary base pair ratio for a feature vector. A target vector is a flag which is 1. 0 or 0. 0 for a positive or a negative sample, respectively. Experimental results showed our method achieved 91 and 93 % detection ratio for boxC/D and boxH/ACA type snoRNA genes, respectively. © 2012 ISAROB.

Experimental and analytical investigations are performed for OneMax problem using Wright-Fisher model. This study investigates the distribution of the first order schema frequency in the evolution process of Genetic Algorithm (GA). Effects of mutation in GA are analyzed for the standard mutation and asymmetric mutation models. If a population is in linkage equilibrium, it can be shown that OneMax problem is equivalent to the asymmetric mutation model. Thus, we can apply theoretical results obtained in the asymmetric mutation model to OneMax problem and investigate the convergence time of GA calculation within the framework of Wright-Fisher model. © 2012 ISAROB.

Hemophilia B is a genetic disease resulting from deficiency of factor IX. The database of mutations causing hemophilia B has been developed by the world wide collaboration. Most common mutations are amino acid changing substitutions, which we call missense mutations, and factor IX activity is closely related to the type and position of a substitution. In this study, we examined the relation between clotting level of factor IX and the type of a missense mutation by using Support Vector Machine (SVM). As parameters, we used four physical-chemical parameters of amino acids and a special flag variable representing amino acid cysteine. As a result, EGF(1st) and EGF(2nd) have the relationship in the prediction of serious or slight illness in hemophilia B. Cysteine substitution parameters influence the prediction in Activation region. © 2012 Springer-Verlag.

Most analysis methods of base sequences are based on the idea of pattern matching, but feature patterns known until today are supposedly a part of all the patterns hidden in base sequences. We develop a novel analyzing method based on disorder of base sequences, for example variance of data, 1/f fluctuation, information entropy and self-information. We try to classify species based on self-information of base sequences. Relations between species are visualized by self-organizing map (SOM). It is probable that neighboring regions of the SOM corresponds to near species. We compare neighboring regions of the SOM with neighboring branches of an evolutionary tree produced by the Clustal-W system. © 2011 ISAROB.

There are many works to solve NP-complete problems by using Genetic Algorithms(GAs). The satisfiability (SAT) problem is the first proposed NP-complete problem, and plays a central role in computer science. However, the application of GAs to SAT problems may require the high performance computing, and it is necessary to obtain runtime properties of the problem. To solve this problem, we investigated the distribution of the first hitting time T for 3-SAT problems within the framework of Markov chain model. We define T as the first time of finding a solution instance in a population. We also explored the success probability S, first hitting time T̃ in the stationary distribution and survival time a in the GA on 3-SAT problem. We focused on the relations between these quantities, and got the result of T̃ = a/S. Furthermore, we give the functional form for the distributions of T and T̃, and compared them with numerical experiments. © 2011 IEEE.

The investigation of new food constituents for purposes of disease prevention or health promotion is an area of increasing interest in food science. This paper proposes a new system that allows for simultaneous estimation of the multiple health-promoting effects of food constituents using informatics. The model utilizes expression data of intracellular marker proteins as descriptors that reply to stimulation of a constituent. To estimate three health-promoting effects, namely, cancer cell growth suppression activity, antiviral activity, and antioxidant stress activity, each model was constructed using expression data of marker proteins as input data and health-promoting effects as the output value. When prediction performances of three types of mathematical models constructed by simple, multiple regressions, or artificial neural network (ANN), were compared, the most adequate model was the one constructed using an ANN. There were no statistically significant differences between the actual data and estimated values calculated by the ANN models. This system was able to simultaneously estimate health-promoting effects with reasonable precision from the same expression data of marker proteins. This novel system should prove to be an interesting platform for evaluation of the health-promoting effects of food. © 2011 American Chemical Society.

Since WSI uses one wafer as a parallel computer, a part of defect leads entire system fault. Therefore a defect compensation method is necessary to implement a neural network into WSI. Partial Retraining (PR) method has proposed as one of the defect compensation methods for neural network. However PR method is not verified whether it will perform well on digital hardware or not. It is also not clear how much is circuit required. In this paper we report a design of self-defect-compensatable neuron with PR method by VHDL, and evaluate it by simulations. © 2010 IEEE.

This article proposes a novel crossover operator of hybrid genetic algorithms (HGAs) with a Lin-Kernighan (LK) heuristic for solving large-scale traveling salesman problems (TSPs). The proposed crossover, tentatively named sub-tour recombination crossover (SRX), collects many short sub-tours from both parents under some set of rules, and reconnects them to construct a new tour of the TSP. The method is evaluated from the viewpoint of tour quality and CPU time for ten well-known benchmarks, e. g., dj38, qa194, ..., ch71009. tsp, in the TSP website of the Georgia Institute of Technology. This paper proposes a novel crossover operator for solving large-scale traveling salesman problems (TSPs) by using a Hybrid Genetic Algorithm (HGA) with Lin-Kernighan heuristic for local search and we tentatively name Zoning Crossover (Z-Cross). The outline of Z-Cross is firstly to set a zone in the travelling area according to some rules, secondly to cut edges connecting cities between inside and outside the zone, thirdly to exchange edges inside the zone of one parent and those of the other parent, and lastly to reconnect sub-tours and isolated cities, which come about in the 3rd step mentioned above, so as to construct a new tour of TSP. The method is compared with conventional three crossovers; those are the Maximal Preservative Crossover, the Greedy Sub-tour Crossover and the Edge Recombination Crossover, and evaluated from the viewpoints of tour quality and CPU time. Ten benchmarks are selected from the well-known TSP website of Georgia Institute of Technology, whose names are xqf131, xqg237, ..., sra104815. The experiments are performed ten times for each crossover and each benchmark and show that the Z-Cross succeeds in finding better solution and running faster than the conventional methods. Six benchmarks with size from 39,603 to 104,815 cities are selected from the TSP website and challenged the records of tour lengths. The Z-Cross betters the record of the problem rbz43748 and approaches to solutions less than only 0.02% over the known best solutions for five instances. © 2010 IEEE.

Most of conventional base sequences are analyzed by order of base sequences, for example, pattern matching. Pattern matching compares unknown base sequences with that of known gene to find similar patterns and to identify gene information. We try to search for hidden information in DNA sequences without pattern matching. We focus on disorder of base sequences, because disorder analysis is available, if we do not know particular function of genes. We use the exponent α of 1/f α fluctuation and self-information as indices of disorder. Our experimental data are ribosomal protein of eukaryotic species. The exponent α is calculated for three kinds of data, i.e. whole base sequences, base sequences in exon or intron. The average of α in exon regions are smaller than that in intron regions. It suggests that exon regions are somewhat more ordered than intron regions. SOM is used to look for similarity of species by self-information which is calculated for codons of base sequences. SOM shows that self-information is usable for a classification of species. © 2010 ISAROB.

We developed a system to estimate physiological activities of foods from protein expression levels using artificial neural networks (ANNs). Since protein expression levels and physiological activities are measured in multiple times for a constituent, we employ a simple regression analysis to find appropriate correspondence between physiological activities and protein expression levels. The range of physiological activities are from 0 to Z (Z > 1), they cannot directly use training signals of ANNs because the output of a neuron is limited from zero to one. To tackle this problem, we introduce two parameters K and l to the activation function of our system like as (f(x) = K/1+e -1x ). Our system is based on three-layer ANN and back-propagation algorithm is employed as training algorithm. Experimental results showed that our system can estimate more accurate than that of ANNs with normalized training samples for antioxidant stress activity. ©ISAROB 2009.

GPを用いたバイオマーカ発現量からの生理活性値推定法について報告する。HepG2細胞に機能性既知の精製された食品成分を作用させてバイオマーカ発現量を測定し、GPによりモデル式を自動生成した。食品抽出物を同細胞に作用させたときのバイオマーカ発現量をこのモデル式に入力し、抗酸化ストレス・抗血管新生活性等の生理活性値の推定を行った。This research reports a new procedure to estimate physiological activity values of foods from protein expression levels using Genetic Programming(GP). Protein expression levels and physiological activities by refined constituents of foods are mesured in advance and they are used to make a model by GP. Then physiological activity values of food extracts are estimated by the above model,from their protein expression levels only.

This paper addresses a novel method to estimate physiological activities of functional foods from protein expression levels using Bayesian classifier. The procedure of classification is as follows. Firstly, making clear relations between physiological activity values of functional foods and protein expression levels using simple regression analysis, secondly constructing Bayesian classifier to classify constituents of foods into three classes; "positive", "neutral" or "negative". Finally, giving the protein expression levels of constituents of foods to be examined to the Bayesian classifier and finding the class which the foods will belong to. Physiological activity of the foods is expressed by the above-mentioned class. We tackle to estimate five physiological activities by using expression levels of thirteen proteins. ©ISAROB 2008.

We investigate relations between physiological activities and the protein expression levels of functional foods using Self-Organizing Map (SOM). The input vectors to SOM are composed of the protein expression levels and the physiological activity. A competitive node has two kinds of weights; one is for protein expression levels, the other is for physiological activity. A winner node is decided only by the weights for protein expression levels, and all weights in each node are updated. Each node has artificially generated value of physiological activity. The nodes can he categorized by the above-mentioned physiological activity. The well-trained SOM gives us some suggestions about relations between physiological activities and the protein expression levels. ©ISAROB 2008.

Waveform distortion is a serious problem in higher-frequency signals on printed circuit boards (PCBs). To overcome this problem, we have already proposed the segmental transmission line (STL) method, which divides transmission lines into several segments with different line widths. Each line width is adjusted to make the reflection noises cancel each other out in order to minimize the signal distortion. In this research, we first analyze the waveform reshaping mechanism of STL. Next, we apply STL to a dual in-line memory module (DIMM) clock-line for high-speed computers. The results give helpful guidelines for STL designs, which shows the efficiency of STL. © 2008 International Symposium on Artificial Life and Robotics (ISAROB).

Some researchers have been proposed to implement neural networks into Wafer Scale Integration(WSI) to achieve fast learning. When neural networks are implemented into a WSI, it has to have a mechanism to avoid hardware defects. To compensate hardware defects, the partial retraining (PR) scheme has proposed. The performance of PR scheme depends on the weights in the neural network because PR scheme only adjusts the weights belonging to a neuron affected by the defects. In this paper, we propose back propagation with annealing scheme (BPA scheme) to improve defect compensation ratio. We show that BPA scheme achieved higher capability of defect compensation than that of conventional BP algorithm.

Recently westernized daily life has gradually changed our living circumstances and eating habits. Today most of the people are deeply concerning to functionality of foods, especially to the 3rd functionality. To know that, we had developed a proto-type system to estimate physiology activity values from protein expression levels. However, the proto- system is a little tough to operate for the analysts inexperienced in computers. This paper attempts to extend the proto-system with graphical user interface which is expectedly to let the system easier to use.

Recently, computer graphics are used in various fields like movies, commercial films, etc. To generate high quality graphics, it takes much coumputing time for rendering process. So parallel computers such as cluster system are usually uesd to generate high quality graphics. In this paper, we discuss on the advantages and the disadvantages of there parallel ray-tracing algorithms; object-base parallelization, space-bace parallelization and pixel-base parallelization. Then we implement the parallel ray-tracing algorithm using pixel-base parallelization into a cluster system that has 44 processors, and evaluate the performance of the parallel ray-tracing algorithm.

Recent years, many researchers investigate functional foods which are reinforced useful constituents for human. These researches need to measure the physiological activities when a constituent is given to cells. However, it takes much time because the measurement of physiological activities needs many manual operations. Therefore, development of a system which can estimate the physiological activities of functional foods in short time is required. This research proposes a procedure to estimate physiological activity values of functional foods from protein expression levels. For this purpose we employ multiple regression analysis to derive an appropriate estimation function, and it is evaluated by using thirteen protein expression levels and various physiological activities.

Lin-Kernighan (LK) is the most powerful local search for the Traveling Salesman Problem (TSP). The choice of data structure for tour representation plays a vital role in LK's performance. Binary trees are asymptotically the best tour representation but they perform empirically best only for TSPs with one million or more cities due to a large overhead. Arrays and two-level trees are used for smaller TSPs. This paper proposes a new three-level tree data structure for tour representation. Although this structure is asymptotically not better than the binary tree structure, it performs empirically better than the conventional structures for TSPs having from a thousand to three million cities.

Item Response Theory (IRT) is a method to analyze test and test items with assumpitions on the mathematical relationship between abilities and item responses. IRT is used for developing and refining test items in many fields of education. In this work, we carried out an IRT analysis by using data obtained from two types of programming tests. We applied the two parameter logistic model with item parameters aj and bj. The item parameter aj represents the discrimination power of the jth test item, and bj estimates ability, and this is caused partially by the insufficient number of test items.

Recent years, many people is attracted to keep their health through foods. So a simple and speedy method is requested to know what kinds of effects are given by the ingredient in foods for human. However, the effect of ingredient in foods is very complex and have large variance, conventional estimation methods do not be applied for this task. In this report we propose a new method that combined with neural network and synthesis of training data from a few measured values in cells. Simulation results shows that our method succeeds to estimate the physiology activity values for fourteen ingredients in foods with acceptable accuracy.

This correspondence describes a hybrid genetic algorithm (GA) to find high-quality solutions for the traveling salesman problem (TSP). The proposed method is based on a parallel implementation of a multipopulation steady-state GA involving local search heuristics. It uses a variant of the maximal preservative crossover and the double-bridge move mutation. An effective implementation of the Lin-Kernighan heuristic (LK) is incorporated into the method to compensate for the GA's lack of local search ability. The method is validated by comparing it with the LK-Helsgaun method (LKH), which is one of the most effective methods for the TSP. Experimental results with benchmarks having up to 316228 cities show that the proposed method works more effectively and efficiently than LKH when solving large-scale problems. Finally, the method is used together with the implementation of the iterated LK to find a new best tour (as of June 2, 2003) for a 1904711-city TSP challenge. © 2007 IEEE.

Distortion of the waveform on Printed Circuit Board (PCBs) is a serious problem in higher-frequency signals transmission. To overcome this problem, we have already proposed segmental transmission line (STL). The STL divides transmission lines into multiple segments with different line widths, those are adjusted to reshape the signal waveform by superposition of reflected waves occurring at segment boundaries. In the previous work, we reshaped the waveform at only one point in the transmission line connected with a device at a time. This paper expands the method to reshape the waveform at two points of the devices at a time. We design a DIMM (Dual In-line Memory Module) clock-line for high-speed computers using our new method, and show effectiveness of the method. © 2006 IEEE.

ABSTRACT ###The eukaryotic genome consists of two kinds of regions. One is coding region that operates to ###synthesize protein. The other is non-coding region that does not operate to synthesize protein. Most of ###DNA base sequences of eukaryotic genome are non-coding region. To find embedded information in ###non-coding region is one of the most important tasks for clarifying evolution of species. ###We analyze DNA base sequences of Dictyostelium Discoideum and ribosomal protein gene with 1/f ###noise in chaos theory.

ABSTRACT ###Eukaryotic genes are composed of exons and introns. The former are translated into protein, but ###the latter are not. All the functions of introns are not necessarily clear. However, introns are believed ###to have close relations to the evolution of species, therefore to analyze introns is of great importance. ###To reveal hidden properties in introns, the concept of energy is extended and the extended energy is ###estimated based on Boltzmann distribution that is equivalent to the conditional probability. To compare ###the extended energy with that of other species tells the extended energy increases as the elapse time of ###evolutionary branches. The experiments lead us to the conclusion that the extended energy is a promising ###criterion to distinguish if there exists of common characteristics of species that have a common ancestor.

ABSTRACT ###We propose two scheduling algorithm for computational grid environment. One is IJQ to improve ###general job queue scheduling algorithm. Another is ASR to reduce affect of communication delay. We ###implement a grid simulator that consists of several sites to evaluate our algorithms. The simulation result ###shows that the performance of IJQ is higher when the more jobs arrive at job queue. ASR decreased ###effects of communication delay on the computational grid environment with large communication delay.

ABSTRACT ###Alignment based on DP-matching is used to extract unknown feature pattern embedd ed in genome ###sequence. To extract feature pattem with base length n, complete set of similarity of c andidate pattern ###with base length N = 2, 3, ・ ・ ・ , n is required. When extending base length n, number of candidate ###pattern and execution time i ncrease exponential order O(4n+1 ). This paper propose a new faster method ###of extracting feature pattern by reusing similartiy which is calculated past step. The method enable ###extracting feature pattern with base length n = 10 to speed up as much as 9 times than conventional ###method.

ABSTRACT ###Genetic Programming (GP) is one of a method to identify exon-intron boundaries in gene sequences. ###In conventional method, bases are represented by 2- or 4-bits length binary codes and these bits are inde-###pendently used as inputs to the identification model. Here we develop a method to generate exon-intron ###boundaries identify model by GP with the heuristics obtained by statistical characteristics. And our ###method can directly accept not the bit-encoded data, but the character data of bases. The heuristic is ###defined as the differences of appearance frequencies for bases around the "GT" and "AT", and they are ###abstracted from 8,000,000 base sequence data. We combined GP with heuristics to Generate identifica-###tion model for Exon-Intron boundaries.

ABSTRACT ###In this report, we evaluate the base-encoding methods to identify Exon-Intron boundaries by Sup-###port Vector Machine. In conventional experiments, 2-bits for 4-bits binary encoding was employed to ###describe bases. We focuced on that only the euclidean distance is used in Support Vector Machine, then ###propose three-tuple encoding which has the same euclidean distance among four encoded bases with ###small dimensions. In addition, we also show a new method how to decide the shortest sequence of bases ###to identify boundaries. Experiments showed that our method could achieve good identification ratio.

ABSTRACT ###The intron that does not contribute to protein synthesis has many unknown points for function and ###reason for existence, etc. It is thought that elucidation those points are useful for the clarification of the ###biological evolution and the genome function, etc. We tried analyzing intron by classification of species. ###The algorithm for classification used self-organizing map (SOM) that is able to view distribution of data ###in two-dimensional map. The using data for analysis is ribosomal protein gene that is thought useful for ###intron analysis. The codon frequency is calculated from each of transcriptional region and intron region, ###and classified species using SOM. In experimental result, it classified species in each of exon region and ###intron region. Therefore, it was understood that intron has unique information of species.

Abstract ###Discovering signs of the evolution concealed in the intron that exists in eukaryote's gene to clarify how ###the seed had evolved becomes a problem. Kind edge relation of the seed can be examined by comparing ###genomes of different seeds. It takes plenty of time to compare genomes in detail over the wide range. ###However, if the range for which it searches beforehand is understood, it is efficient. It aims to squeeze the ###range of the retrieval of the genome in this research. ###This paper proposes a method of image compression for the genome sequence and an index comparing ###seeds. Seeds are compared with compression rates corresponding to different seeds. The experiments ###reveal the compressibility is related to similarity between seeds.

グリッド環境でのスタベーションを回避するため,従来のスケジューリング法とマイグレーションを組み合わせた手法について性能評価を行い,最も効率良くスタベーションを回避できる手法について提案する.シミュレーションの結果,従来のLJF/First-Fit(Largest Job First/First-Fit)にマイグレーションを組み合わせたスケジューリングにより,オーバヘッドの増大を防ぎつつスタベーションを回避し,計算機の利用効率,Slowdown Ratio共に向上させることができた.We combine migration and conventional job scheduling algorithms to avoid starvation in Grid Environment, and evaluate the performance of the combinations to propose the most efficient combination for starvation. Simulation results showd that the combination of conventional LJF/FF(Largest Job First/First-Fit) with migration could avoid the starvation with small overhead of migration. Furthermore,the LJF/FF with migration could improve both utilization of computational nodes and Slowdown Ratio.

プリント基板上を伝搬する信号を高周波化する際、プリント基板上信号の波形歪みが問題となっている。この問題に対し我々は、セグメントの幅をところどころ変えることにより波形整形を行うセグメント分割伝送線(STL : Segmental Transmission Line)を提案し小規模実験を行った。この方式を発展させ大規模な問題に対して適用するために、今回はセグメントの幅と長さを変化させることにより、利用できるセグメントの幅を限定した条件下で信号波形を整形する。そして、GAによる最適なセグメントの幅と長さを決める設計手法を提案する。さらに、単純化した物理モデル上で提案手法により設計した配線を作成し、その結果を検証する。

本報告では, 遺伝情報解析の有効な手段の1つであるサポート・ベクター・マシンを用いて, 遺伝子のエクソン・イントロン境界識別を行う. SVMを用いた研究の多くでは, 遺伝的プログラミングやニューラルネットワークなどによる研究と同様に各塩基のコード化には, 2変数表現, 4変数表現が用いられている. そこで, 我々はサポートベクター・マシンが学習データの識別にユークリッド距離を用いることに注目し, コード化した塩基間のユークリッド距離を均一としつつ, 変数を減らした3変数表現を提案する. さらに, 各表現でコード化された塩基列データを用い, 認識精度の比較・検討を行った. その結果, 3変数表現でも4変数表現と同様の高い識別率を得ることができた.

我々は遺伝子塩基配列中のエクソン・イントロン境界を判別する有効な手法の一つとして遺伝的プログラミング(Genetic Programming : GP)について研究を行ってきた. これまで, A, G, C, Tで表される4種の塩基記号を2または4ビット長で符号化しモデル生成を行っていたが, 各ビットを独立して入力とするため生成されたモデルは塩基記号を直接反映していなかった. 2または4ビットで符号化すると入力する候補が2倍, 4倍になるので学習モデルの生成までに多くの入力候補の組み合わせを試さなくてはならない. そこで本報告では塩基記号を直接入力とするモデルをGPにより生成する手法と生成した境界判別モデルの判別率について報告する.

Waveform distortion is a serious problem in higher-frequency signals on printed circuit boards (PCB). In order to overcome this problem, the segmental transmission line (STL) has already been proposed. However, the STL requires segments of wide-range widths. The wide-range line-width impedes higher optimization of waveforms and it also causes cost-increment in the PCB manufacturing. In this paper, we propose a novel STL with variable length segments in order to overcome the difficulties in previous work. We also develop a design methodology using a GA to determine the parameters for the proposed STL. We apply our new STL to the clock line in the actual PCB, and show its effectiveness compared with the previously proposed STL. © 2005 IEEE.

Abstract ###Finding transcription regulatory elements (TREs) is one of the most important tasks in the ###field of genome informatics. The objective of this research is to extract TREs in DNA sequences of ###Dictyostelium discoideum (D.discoideum). Extracting characteristic patterns in DNA sequences is ###important to find TREs. We propose indices (Score M, Score T) to extract characteristic patterns in ###D.discoideum. Score M is proposed to extract patterns appeared in common region of DNA ###sequences. Score T is proposed to extract repeated patterns in common region of DNA sequences. ###Characteristic patterns according to Score M and Score T are extracted from non-transcribed ###region of Dictyostelium discoideum. The experimental Result shows that Score M and Score T are ###effective to extract targeted patterns.

Abstract ###It is important clarifying the function of the gene to extract exon, because exon is translated into the ###protein. In this laboratory has worked on the research of an automatic extraction of exon by using genetic ###programming (GP) and neural net work (NN). In this research, it has automatic of exon of human genome ###extracted it by using HMM as a comparison technique with these techniques. As a result, the identification ###accuracy of GT boundary became 90.7% and the identification accuracy in the AG boundary became 84.8%. ###Moreover, the comparison verification was done with HMM, GP, and NN.

Abstract ###The distortion of signal wave form is a major problem in higher frequency of signals on ###printed circuit board. To overcome this problem, the idea which changes transmission line width ###and positively using the reflection wave was proposed. However, it is difficult to apply realistic ###scale circuit because that method needs a lot of parameters. ABSTRACT ###Recently, PC clusters are usually used in many laboratories in universities and departments in com-###panies. However these small scale PC cluster systems do not have software to manage jobs and tasks. ###So the management of PC cluster system is one of the complicated work for system administrators. To ###simplify the cluster management, we developed a web-based, client independent PC cluster manage-###ment system "CASPER". Since CASPER is made by the open-source software, it can work on many ###platforms. And it only requests the computers consisting the PC cluster use the unix-based operating ###system. The usability of CASPER was evaluated by questionnaires.

Abstract ###Surfers prefer a certain range of wave height so that they can ride on waves. It is a waste of ###time for them to go to seashore, when the waves are too low or high. Development of ###forecasting system has been expected to evade wasting time. Insufficient accurate data and ###complicated relations between wave height and factors make us choose fuzzy logic. ###A forecasting system is proposed, inputs of which are wave height and wind velocity of the ###previous day and wind velocity of the previous night, and the fuzzy rules of which are obtained ###from experts' know-how. The validation test using past two-year data at Kizakihama in ###Miyazaki leads us to the conclusion that the system realizes 86% forecast accuracy.

Abstract ###The video based CG technique synthesizes a general picture from partially shot ###pictures. The previous research developed the method to minimize the number of ###cameras and to arrange them appropriately so as to take all parts of the walls inside the ###building using a genetic algorithm. ###This paper develops a method to select and synthesize partially shot pictures for ###obtaining composite indoor landscape at a given position. Melanophore-stimulating hormone (MSH) has been shown to be associated with food intake in addition to body color change in teleosts. MSH is encoded by a proopiomelanocortin (POMC) gene together with endorphin (END). To assess the significance of MSH to biological activities, we determined the structure and evaluated the expression of POMC mRNA in barfin flounder (bf), Verasper moseri, a member of a group of teleosts, Pleuronectiformes. Three subtypes of POMC cDNAs (A, B, and C) were amplified from bf pituitary glands. These bfPOMCs contained segments for N-POMC, α-MSH, β-MSH, and β-END as do other teleost POMCs, while POMC-C showed remarkable variations in the segments corresponding to N-POMC and β-END. A phylogenetic tree of ray-finned fish POMCs constructed by the neighbor joining method revealed that the three POMC subtypes may have appeared as a result of duplication events occurring at least twice during the course of bf evolution. The first duplication may have generated the lineage leading to an ancestor of bfPOMC-A and -B and that leading to bfPOMC-C, and then the lineage of bfPOMC-A may have diverged from that of bfPOMC-B. All peptides flanked by processing signals excluding N-POMC-C (1-14) were identified in a single pituitary extract by mass spectrometry, and the cDNAs of three POMCs were amplified from a single pituitary by reverse transcription polymerase chain reaction. These results demonstrated that the three POMC genes are expressed in a single individual. While the bfPOMC-A gene was exclusively expressed in the pituitary, the bfPOMC-B and -C genes were expressed in non-pituitary tissues such as brain, gill, heart, spleen, liver, stomach, intestine, testis, muscle, blood, and skin in addition to the pituitary. The expression levels of the POMC-A, -B, and -C genes in pituitary neurointermediate lobe were greater in the fish reared with a black background than the fish reared with a white background, indicating that MSH derived from all of the three bfPOMC genes was associated with body color change. No difference was observed in the expression levels of bfPOMC-C in the brain in response to feeding status. © 2005 Elsevier Inc. All rights reserved.

Abstract ###A model building method based on Group Method of Data Handling (GMDH) optimized by ###GA is developed for extracting exon regions. Abstract ###Finding transcription regulatory pattern of Dictyostelium discoideum (D. discoideum) is ###one of the most important tasks in genomics. Life cycle of D. discoideum is divided into ###vegetative stage and morphogenesis stage. The goal of this paper is to develop the technique for ###extracting the feature patterns in vegetative stage and morphogenesis stage. We calculate each ###score for candidate patterns ("aaaaaaaa"-"tttttttt") by matching these candidate patterns to ###DNA sequence of D. discoideum. The feature patterns of vegetative stage and morphogenesis ###stage are extracted by comparing scores of morphogenesis stage with those of vegetative stage. ###Experiments reveal that "cagcagca", "agcagcac", "gagagaga", "cagcatca", and ###"caccagca" appear in vegetative stage more than morphogenesis stage, and "cacaccc", ###"gtgtgtgt","acgactac","acacaccc",and "ctactact" appear in morphogenesis stage more than vegetative stage.

Abstract ###Genetic Programming (GP) is applied to various field. However, it is a problem that GP needs a ###lot of execution time for large scale problems such as genome informatics. In this paper, we focus on ###reducing computation time of GP. For this objective, we parallelize GP by island model on a personal ###computer (PC) cluster system to identify exon-intron boundaries in DNA sequences which is example ###of application. In addition, we described individuals as an one dimentional matrix to reduce the time of ###migration which is a process of island model. The paralellized GP achieved linear speedup ratio on each ###number of PC. Moreover, we show quality of solution to change on each number of PC.

Neural network has been used many applications, such as pattern or image###recognition, robot control, optimization problem and so on. However, real-world###problems need large scale neural networks, and they lead enormous computation time###for training process of neural network. To reduce the· computation time, we try to###implement neural network in a FPGA device. In this paper, we discuss on the###performance of hardware neural network from the viewpoint of the processing speed###and the scale of the circuit. The trainable hardware neural network used 117,876 cells###in FPGA, and it could train the four training patterns in 800ns on the XOR problem.

Abstract ###Timetabling is to allocate the lectures in the time slot of a week, so as to fulfill various constraints. ###Timetable is re-created every year due to alternate professors, revision of a curriculum and so on. How-###ever, creating timetable is complicated because of a variety of constraints. This paper proposes a tech-###nique to create timetables using genetic algorithms. Timetabling problem is formulated as an optimiza-###tion problem which satisfies students' desires as much as possible and professors' requirements are ###considered as constraints. A university timetable is created using the proposed technique and compared ###with an actual timetable. The experiment shows that the proposed technique can create a timetable with ###same or higher quality as an actual timetable.

Abstract ###In recent years, identification of persons becomes very important for security. ###Password has been generally used for this identification, however, persons ###sometimes forget their password, and sometimes it is stolen. Therefore a new ###technology is required for robust identification. In this paper, we use mosaic face ###images to recognize persons by self organizing map (SOM) proposed by Kohonen. ###In addition we evaluate the SOM based recognition by using of Euclid distance ###and city block distance. The SOM with the Euclid distance succeeded complete ###recognition, and the one with the city block distance achieved 96.7% recognition ###ratio.

We have developed Multi-modal Neural Networks (MNN) to improve the accuracy of symbolic sequence pattern classification. The basic structure of the MNN is composed of several sub-classifiers using neural networks and a decision unit. Two types of the MNN are proposed: a primary MNN and a twofold MNN. In the primary MNN, the sub-classifier is composed of a conventional three-layer neural network. The decision unit uses the majority decision to produce the final decisions from the outputs of the sub-classifiers. In the twofold MNN, the sub-classifier is composed of the primary MNN for partial classification. The decision unit uses a three-layer neural network to produce the final decisions. In the latter type of the MNN, since the structure of the primary MNN is folded into the sub-classifier, the basic structure of the MNN is used twice, which is the reason why we call the method twofold MNN. The MNN is validated with two benchmark tests: EPR (English Pronunciation Reasoning) and prediction of protein secondary structure. The reasoning accuracy of EPR is improved from 85.4% by using a three-layer neural network to 87.7% by using the primary MNN. In the prediction of protein secondary structure, the average accuracy is improved from 69.1% of a three-layer neural network to 74.6% by the primary MNN and 75.6% by the twofold MNN. The prediction test is based on a database of 126 non-homologous protein sequences.

DNA analysis of Cellular Slime Molds are important for investigating human genome. The exponent α of the 1/fα fluctuation is used as an index of irregularity to extract features from DNA sequence. It specially pays attention to the part before and after the transcription starting point in the DNA sequence of the Sellular Slime Molds. A difference in the transcriptional region and the untranscriptional region is found by this method. 1/f fluctuation reveals a repetition pattern in the DNA sequence.

Abstract ###This paper describes GP-based method for extracting exons from DNA sequences. The ###advantage of GP method is automatically to build a proper model for identification. We made ###experiments to identify the edges of exon (exon-intron boundary and intron-exon boundary) in ###DNA sequences and compare the average identification rate by GP method with that by ###conventional methods (Genscan, HMMgene, Genie, FGENES, Morgan, GeneMark.hmm and MZEF) with ###data set 'HMR195'. As for exon-intron boundary, GP method is superior to all the conventional ###methods and as for intron-exon boundary, GP method is superior to almost all the conventional ###methods except Genscan.

Abstract ###Time series prediction by combining GMDH and Genetic Algorithm (GA) is developed. GMDH ###combines a simple nonlinear method and built model using GA automatically. The proposed model is ###compared with GP-based model with bench marks of Mackey-Glass chaos, and sunspots. Abstract ###The Lin-Kernighan (LK) heuristic is one of the most effective and efficient algorithms for the ###Traveling Salesman Problem (TSP). However, the LK heuristic is quite complicated and has many ###choices for implementing it. Especially, the data structure for tour representation plays an important ###role in the LK's performance. Traditionally, binary trees (including splay trees) are asymptotically ###the best tour representation. Empirically, however, they are utilized only for solving problems with ###more than one million cities due to the large overhead. Arrays are suitable for solving problems ###having up to a thousand cities and two-level trees are used for the problems with a thousand to a ###million cities. This paper proposes three-level trees as a new data structure. Although this structure is ###asymptotically not better than the existing ones, it perform empirically better than the existing ones ###in the range being investigated in this study (from 10(3乗) to 10(6.5乗) cities).

Prediction of protein secondary structure is considered as an important step towards elucidating###its three-dimensional structure, as well as its function. We have developed a multi-modal neural###network for predicting protein secondary structure. The prediction is based on the frequency profile of###multiple sequences alignment and the position specific scoring matrices (PSSM) generated by###BLOCK. The multi-modal neural network is composed of two steps: The first step is to develop three###neural networks to predict the secondary structure states of proteins: α-helix, β-sheet and###non-regular structure respectively. The single-state prediction neural networks use a local input###window of consecutive amino acids to predict the secondary structure state of the amino acid located###at the center of the input window; The second step is to develop a decision neural network to combine###all of the single-state predictions to obtain an overall prediction on three states. This method gives an###overall accuracy of 67.8% when using seven-fold cross-validation on a database of 126###non-homologous proteins. To improve the accuracy further, majority decision is introduced to each###network for single-state prediction in the first step. By using majority decision, the overall accuracy is###improved to 70.2% with corresponding Matthews' correlation coefficients Cα =0.61, Cβ=0.48.

In previous work, we have proposed a parallel hybrid genetic algorithm (PHGA) which can find high quality solution from the mathematical viewpoint for the multiple protein sequence alignment. We present new improvements to the PHGA. Local alignment information is added to the weighted sum-of-pairs objective function to achieve better alignment from the biological viewpoint. We also extend our method to run in parallel on a cluster of machines instead of a multi-processor machine to speed it up. © 2003 IEEE.

This paper presents new enhancements to a multi-population GENITOR-type Genetic Al-gorithm (GA)for solving symmetric and asymmetric Traveling Salesman Problems (TSPs). First improvements to the greedy subtour crossover are proposed so that it works more effectively at the stage of highly t individuals.Next local search heuristics are combined with GA to compensate for its lack of local search ability.The powerful Lin-Kernighan heuristic is used for symmetric TSPs and the fast 3-Opt heuristic is used for asymmetric TSPs. Various symmetric and asymmetric TSP benchmarks taken from the TSPLIB are used to validate the method.Experimental results show that the proposed method can nd optimal solutions for problems ranging in size up to 3795 cities in a reasonable computing time. Human genome consists of 3 billion base pairs, which are divided into several kinds of regions for example promoter, exon, and intron. Exons are the protein-coding DNA sequence, but introns are not. It is important to extract exons efficiently. This paper presents a multi-modal neural network to identify exon-intron boundaries and intron-exon boundaries in DNA sequences. The multi-modal neural network is composed several multi-layer neural networks and a judgment module, and gives the best identification rate (Sensitivity : Sn) 97.1%.

This paper presents a parallel hybrid genetic algorithm (GA) for solving the sum-of-pairs multiple protein sequence alignment. A new chromosome representation and its corresponding genetic operators are proposed. A multi-population GENITOR-type GA is combined with local search heuristics. It is then extended to run in parallel on a multiprocessor system for speeding up. Experimental results of benchmarks from the BAliBASE show that the proposed method is superior to MSA, OMA, and SAGA methods with regard to quality of solution and running time. It can be used for finding multiple sequence alignment as well as testing cost functions.

© 2002 IEEE. Recently, many defect compensation methods have been proposed for feedforward neural networks implemented in hardware devices. However, there are few accurate quantitative comparisons with the performance of these defect compensation methods. In this paper, we compare the following three defect compensation methods; partial retraining (PR) scheme, whole network backpropagation (BP) retraining and FT (fault-tolerant) BP method. The BP algorithm and PR scheme retrain the neural network after defects have occurred. The FTBP method tries to obtain the weights those are robust for the defects. We can say that both the BP algorithm and PR scheme are cure-type compensation methods and the FTBP method is a precaution-type compensation method. We compare the average recognition rate, average training time and the generalization ability among these three methods in detail. The experiments show that the whole network retraining by the BP algorithm has the highest reliability on the XOR problem and face image recognition problem on the neural networks with a single broken link defect and two broken link defects.

This paper discusses on high speed off-line defect compensation scheme for trained multi-layer neural networks implemented in WSI devices. Since partial retraining scheme utilizes the redundancy of neural networks, no additional circuits is needed. The performance of partial retraining scheme will be compared with that by back-propagation algorithm on face image recognition problem.

This paper focuses on the study of efficient fault-tolerant design methods in an artificial neural network (ANN) implemented on a digital VLSI chip. Due to the high fault-tolerant capability of biological neural networks, it is widely taken for granted that ANN should also be fault-tolerant. However, if a faulty neuron or a faulty link occurs in ANN currently used in engineering fields, typically ANN no longer carries out the specified performance. The ability of ANN to achieve fault-tolerance, is not inherent, but must be built in. Also, the built-in fault-tolerant mechanism must be practical and efficient enough for a VLSI chip implementation. In this paper, the Partial Retraining scheme is proposed as a design method to achieve fault-tolerance in ANN. The Partial Retraining scheme is applied to only each single neuron which is affected by the hardware fault, not an entire multi-layer network. Therefore, the convergence speed of the Partial Retraining will be much faster than that of the normal learning of the entire multi-layer network. Furthermore, the Partial Retraining can be executed parallelly. To evaluate the performance of the Partial Retraining scheme, we applied the scheme to a large scale ANN for face image recognition.

Thde t( 11;22)(q24;q 12) and t(21;22)(q22;q 12) are specific chromosomal translocations found in the Ewinhd family of tumors including ES, PNET and Askin tumors. In these translocations, the amino‐terminal portion of the EWS gene located in 22q 12 fuses to the carboxyl‐terminal portion of the FLI‐I gene located in 11 q24 or the ERG gene located in 21 q22, which belong to the ets oncogene super‐family of transcription activators. We investigated the chimeric mRNAs of 15 ESs (7 cell lines and 8 tumor samples) and 7 PNETs (3 cell lines and 4 tumor samples) using the RT‐PCR method and sequencing. We detected 2 types of EWS‐ERG chimeric mRNA in 2 ES cell lines and I PNET tumor sample in addition to 4 types of EWS‐FU‐1 chimeric mRNA in 11 ESs (4 cell lines and 7 tumor samples) and 4 PNETs (2 cell lines and 2 tumor samples). There seemed to be no association between the type of chimeric mRNA and clinical features such as sex, age, primary site and histopathology of the patients. All of the chimeric mRNAs are generated from in‐frame junctions and are thought to encode fusion proteins that may be the molecular mechanism involved in the Ewing family of tumors.
